I’ve run into the same thing and was also confused since the wording in the UI and docs suggests modules and callables might be preserved. Looks like the "Remove all variables" action doesn't differentiate, even with "Exclude callables and modules" enabled, so probably worth keeping an eye on the GitHub issue you opened.
