posting here as I have been stumbling in the same issue : the root of your problem, as it was in my case, is that one cannot re-use the same instance of a PDFMergerUtility for 2 or more separate merges, 1 new instance per every emerge!

At least, it is currently so for versions of Pdfbox up to vrs. 3.0.6
